Kei Fukuda et al. show that the formation of chromatin domains marked by dimethylated H3K9 is functionally linked to the 3D organization of the genome. These findings suggest that H3K9 methyltransferases play an important role in maintaining genome organization in more transcriptionally inactive compartments.
